Ecuadorian winger Keny Arroyo put the hosts ahead by cutting inside and curling a shot into the far corner from a tight angle.
Paqueta drew his team level with a first-time effort from the edge of the six-yard box after Cruzeiro failed to deal with a set piece.
In Sao Paulo, a late own goal from Carlos Miguel handed Cerro Porteno a 1-1 draw with 10-man Palmeiras.
The Brazilian side was reduced to 10 men in the 73rd minute when Andreas Pereira received a straight red card for violent conduct.
Lopez then pounced on Marlon Freitas' headed pass with a first-time effort into the far corner.
Miguel gifted the Paraguayan side an equalizer by inadvertently turning the ball into his own net in the 93rd minute.
