The Brazilian outfit progressed by virtue of a 2-0 victory in the first leg in Argentina last week.
Luis Henrique gave the hosts the lead with a third-minute strike at Rio's Olympic stadium before Damian Arce equalized just after the hour.
Botafogo held on to set up a round-of-16 clash against Paraguay's Guarani, to be played on August 2 and 9.
In other fixtures on Wednesday, San Lorenzo beat Independiente Medellin 2-0 to complete a 3-0 win on aggregate, and Emelec progressed after a goalless home draw gave them a 1-0 win on aggregate. ■
